Well they were design to be the ultimate badass technique so unless the creator specifies a litle more about its abilities he can pretty much do whatever he wants with them.
I think you just answered your own question, if Sasuke seeing into Naruto doesn't fit with the Sharingan's previously stated abilities then it must be the case that the Sharingan has been granted a previously unknown ability by the author.
However, Zabuza's analysis was necessarily flawed anyway. It was based only on looking at what Kakashi did with the Sharingan plus what was common knowledge. There's no way to unravel the secrets of a Sharingan ability that one hasn't been exposed to so there would have been no way for Zabuza (or Haku) to dictate to us that the Sharingan could let one see into the inner world of a Jinchuuriki considering Kakashi never did anything like that.
I don't think its irrational for sharingan to be able to allow sasuke to enter naruto's body.
After all, sharingan allows the user to infiltrate a person's mind using genjutsu just as Kakashi did to Zabuza....so how much different is it for Sasuke to enter Naruto's subconscious?

Btw does MS damage the eyesight or is it just straining on your chakra? I never really got that part.

Anyway there's no reason to suspect she's alive since naruto grew up alone.
I'm sure she was someone cool, but she's probably dead now.
Just because someone grew up alone doesn't mean their mom is dead.

Sure it does. Besides if any of his relatives was still alive dont u think the third or iruka would have introduced naruto to them?

Seriously did you look up the word? Lets assume what you said is true, if you think Naruto would have been better off being like Gaara and knowing that even his parents abandoned him or just didn't care about him rather than them being dead then you really are naive.

But Jiraiya explained how genjutsu works -- the genjutsu is a technique to put and manipulate the flow of chakra in the victim's brain. This is why Sasuke appeared "to" Naruto and the Kyuubi, just like Itachi appeared in Kakashi's torture fantasy. The Eye of Insight let Sasuke interpret what was going on.
