As far as I know, the shrine isn't there to honour war criminals but all those who died fighting for the Japanese Empire. According to Wikipedia it lists 2.5 million names. War criminals make up a tiny portion of it. Most of those people never committed any war crimes and deserve to be remembered by the progeny. I'm not saying it wouldn't be better if the criminals were somewhere else instead, but this is how they decided to do it.
